My thinking is that Majora’s Mask would be on the original 3DS to appeal to the larger audience, and the New 3DS would bring more of an incentive to upgrade with a brand-new 3D Zelda experience. But really, it’s just a hunch.

Since N3ds was confirmed to have wii games on it, then it would make a lot of sense for Twilight Princess (fave zelda game plz Mom) to be on n3ds, since it uses A TON of camera angle, like in the water temple.
