Definitely the Pokemon 4Ever (Celebi) with Pokemon Heroes (Lati@s) an the Deoxyz/Rayquaza movie in a close 2nd/3rd.

Pokemon 2000 is by far the best. I have only seen Pokemon 2000 and the Lati@s movies, so Pokemon 2000 is obviously the better one.
